Allies can be upgraded at the Ally Board. These boards can be found at Dojos at your hideout or any Kakurega. The hideout system is unlocked while completing the ‘From Spark to Flame’ mission.

This quest is done fairly early on in the game, so you don’t have to play for a long time to start upgrading your allies. Once you build a dojo or a Kakurega, you can get to upgrading your allies.
